Visit quranx, click the search tab and enter "abrogate". The science of naskh boils down to first in, first out. In conflict of verses, latter revelations abrogate earlier conflicting verses. Surah At-Taubah, including 9:29 which mandates perpetual war against Jews, was the last to be revealed, it abrogates the rest of the Koran.

Go back and search for "fight those who" and "commanded to fight" to get more clues from Koran and hadith. Last but not least, search for "take not".
