in If post has no comments, 'no comments' link doesn't appear on DISQUS Blog
we verified that wp_footer or something like that was in the footer. we are not using default templates. what is in the wp_footer include file that is referenced?

You can enter the Javascript manually:
1) Go to http://disqus.com/integrate/
2) Select General javascript integration
3) Do step #3
