When building web apps such as yours, a good guideline is keeping your code clean and organized by separating the 3 basic types of things you get done in a web request:&lt;/p&gt;&lt;p&gt;* Model - database queries and data storage&lt;br&gt;* Controller - Gets stuff from models and processes it (or gets stuff from request and applies it to model, etc)&lt;br&gt;* View - Gets stuff from controller and presents it. The design is part of the view&lt;/p&gt;&lt;p&gt;This is called the MVC development pattern (you may have heard it before). It's extremely prevalent in web development, and pretty much all full stack web frameworks follow it, including CodeIgniter, CakePHP, Yii, Laravel, Ruby on Rails, and Django. Of course, you can implement it yourself (for example this website uses sinatra for controllers, haml for views, and markdown for data storage).&lt;/p&gt;&lt;p&gt;Unlike what your projects index.php is, the MVC pattern keeps everything clean by assigning every file a task. Your Models and Controllers should have no markup in them, and your Views should have no blocks of PHP in them (unless it's presenting a variable, iterating through a list to make something appear to the user, etc).&lt;/p&gt;&lt;p&gt;Something I would recommend is using a template language to implement views, for example twig or smarty.
